They're not really annoying o_0 They basically save information from a website you visited, eg. your Neopets logged in cookie
To delete with IE go to Tools -> internet options -> general -> delete cookies
In Firefox Tools -> Options -> Privacy -> Delete Cookies

Like 92 said, it depends on your browser. They're pretty essential for a lot of websites these days -- they store your neopets and IDB login-codes, preferences on some websites, etc.
On Firefox, it's also possible to see individual cookies. Go to tools, options, cookies, view cookies. You can delete them individually from there.

They can tell by your account habits and IP address anyway.

theres no way to "cover your tracks", deleting cookies are just on your computer, you're not deleting TNT's records ._.

To reiterate what was said above: TNT can tell that you're using multiple accounts by your IP address. Every time you visit their site, they store you IP address (think of it as your virtual house number). They can also tell when you log off of and on to different accounts.
My own 2 cents: when someone has 2 or more accounts, it's usually pretty obvious. It'll be really obvious if you, say, transfer stuff from one account to the other daily (essentially use one account solely to make money and transfer it to the other). If you keep the accounts completely separate, you should be safe. That will realistically never happen: at some point you'll really want some item or somesuch, and will transfer stuff to get it. That's when you'll get caught.
You should freeze the spares as soon as possible.

Anyways, I suggest you freeze any multiple accounts, unless you have legitimate reasons to use them. This site complies with neopets rules. Locked.
