I have a Patched Magic Hat which I was just using against the Brain Tree. The section on the item in IDB says that it affords 3 light defense, while in the battle it is only giving 2. I can give you a screenshot, but its definitely not 3 light defense.

That might be wrong. It is only showing 2 physical defense also. Is the full defense not displayed if the opponent doesn't reach it?

Thats because of the relation of your defense boost versus the brain tree's strenght boost. What IDB shows is standard defense, which is the real ammount of icons it defends (in terms of damage blocked, not icons shown).
There's an nice article written by Phoenix that explains all the defense. The key part is that defense *shows* some ammount of icons (that can vary), but the defense weapon will always defend the same ammount of damage (of course, depending on your defense boost) regardless the shown icons.
